Overview

The Opentrons NGS Workstation is an open-source liquid handling system that automates sample and library prep, reagent distribution, bead processing, and general biochemical and genomic transfers in your NGS and PCR applications.

This workstation automates protocols and workflows using any leading reagent or magnetic bead-based system in the market with accuracy and precision at the fraction of the cost.

Next-generation sequencing (NGS) workflow includes preparing DNA libraries using commercially available and cost-effective DNA preparation kits as well as normalization and pooling data on the OT-2. We present data optimizing this workflow by using the OT-2 NGS workstation and an automated OT-2 protocol helps to improve the efficiency for DNA library preparation, normalization and pooling.

Methodology

Illumina DNA Prep
  • Prep of 8 replicates of 100ng of Lambda DNA from NEB
  • Incubations and PCR were performed on the on-deck OT-2 Thermocycler Module
  • Barcodes used were from Illumina UD Indexes plate B
  • Post-wash amplification (4 cycles): Quantified, normalized, and pooled into a 4nM library, and sequenced on a MiSeq with a 2x75 flow cell

The experiment was repeated for 24 replicates of Lambda, and for 8 replicates of Human Genomic DNA from Promega.

HyperPrep and NEBNext Ultra II
  • Prep of 8 replicates of 100ng of fragmented Lambda DNA from NEB
  • Incubations and PCR were performed on the on-deck OT-2 Thermocycler Module
  • Barcodes used were from KAPA Unique Dual Index Adapters for HyperPrep and NEB Multiplex Dual Index Primers Set 1 for NEBNext Ultra II
  • Post-wash amplification (4 cycles): Quantified, normalized, and pooled into a 4nM library, and sequenced on a MiSeq with a 2x75 flow cell

The experiment was repeated for 24 replicates of fragmented Lambda, and for 8 replicates of fragmented Human Genomic DNA from Promega. Fragmentation was performed with NEB Fragmentase for 16 min for Lambda and 20 minutes for Human Genomic DNA and then cleaned up with AMPure XP Beads.

Q: Can the Opentrons NGS workstation work on any kit?

A: Yes. It is an open-source platform that is kit agnostic and customizable for different assay needs.

Q: Can the Opentrons NGS workstation handle various NGS fluid types?

A: The OT-2 can work with various NGS fluid types with accuracy and precision. See our accuracy and precision tables. We have also published application notes such as Viscous Liquid Handling on the OT-2 and Volatile Liquid Handling on the OT-2 for our customers.

Q: What kind of labware can I use with the Opentrons platform?

A: Out of the box, the OT-2 can support any standard, automation-compatible / SBS footprint well plates, plus a wide range of snap-cap and screw-cap tubes up to a 50mL conical with our 4-in-1 Tube Rack. You can see the full range of supported labware in our Labware Library.

Q: Do you support custom labware?

A: The OT-2 can work with almost any piece of labware you’re using today, even if it’s custom-made.
If you need to use custom labware that has the same footprint as a common microplate, you can create a custom labware definition of your own in minutes using our Labware Creator.
If you need to use custom labware that doesn’t have the same footprint as a common microplate, our Applications Engineers can create one for you. Or, if you have some coding knowledge, you can create one yourself and 3D print a bracket or adapter to use it on the deck.

Q: Do I need to know how to code to use the Opentrons platform?

A: You do not need to know how to code to use the Opentrons platform. Protocols can be created using Opentrons’ plug-and-play protocol design tools. We also have an Applications Engineering team to help customers build protocols.

Q: Can I see a sample protocol?

A: All of our protocols are open-source and free to access on GitHub.

Q: Can I handle small volume transfers with the OT-2?

A: You can accurately and precisely handle volumes from 1-20µL with either our Opentrons 8-Channel P20 GEN2 Electronic Pipette or Opentrons Single-Channel P20 GEN2 Electronic Pipette. Pipettes are calibrated and factory tested at the 1µL setpoint, and come with a calibration certificate. However, even with testing and certification, handling low volume transfers via automated air displacement pipetting requires testing and optimization to ensure they meet your specifications
